Make sure you don't have it hooked to the 5v power wire on the Map sensor, Have you checked the voltage on the green wire. Also if you do not have a solid map connection the controller will hunt for the signal and the pump will come on and off.

You might need to solder the map wire, but verify the voltage first. The controller in the 3 bar and voltage face modes will sense voltage at 1.80 volts or 2psi. Make sure the green wire going to the 5 volt reference source is right. If the controller is powering up and giving the flashes then it is working correctly.
